The document do not explain anything about how the penalize is calculated, i have been send a e-mail to the author(a.adriansyah@tue.nl) of this plugin. I hope he answers.

Dear Rosângela,
If you select "No" (do not penalize improper completion), then prefix alignments are used instead of plain alignments. The difference is that plain alignments assign additional completion costs to traces that have not been completed yet (to complete the trace, additional model moves are needed, which come with additional costs), whereas prefix alignments do not.
For more details on the prefix alignments, please see Section 4.5 in the PhD thesis of Arya Adriansyah.
So, basically, the penalties are the additional costs required for reaching proper completion.
