Can multithreaded programming be used in ProM 6? Is there a method that you can call directly?

Yes, some plug-ins use multi-threading, like the alignment (replayer) plug-in. Please check https://svn.win.tue.nl/trac/prom/browser/Packages/Alignment/Trunk/src/nl/tue/alignment/test/BasicCodeSnippet.java for an example code snippet that uses multi-threading (see line 132 and further).
